If the progenitor cant be accessed by bthe dalek and they need the doctor to initiate the regeneration process then it doesn't matter if about its power source as they wouldn't have access to it, thus the ship being in a low power status. Well, even if they could have accessed the progenitor devices power source it would presumably have been a choice between powering the ship and the rebirth of the Dalek race. As extinction was not an option they weren't likely to drain the device just to power the ship.
